The question is, how do I craft the runes I need for a spirit?

Tal + Thul + Ort + Amn are the runes, and I have ort, thal, and thul.

Still need amn rune, which always seems to slip trough my fingers. How can I craft this one with my cube?

3 Thuls+1 Chipped Topaz=Amn.

You could also run NM or Hell countess as she drops those runes pretty common.

What defense and FCR do your spirit have ^_^ ? What kind of shield did you use? You can actually make pretty valuable spirits.
